1. Yes you cant delete them off the card with either a PC or with a file manager.
2. Yes it is a good time to make a new nandroid so if you screw up some thing going forward you can go back to this point and not have to go through all of this again. I would save your original nandroid on your PC for safe keeping in case you have to flash it for an OTA if one was to come along. As of right now your phone will not take any OTA that come along. They will download but fail to install because of this mod.

Nobie here..." i've got everything perfect except adb shell thing..i did install a sdk in my C: and made a path to access root shell from CMD(windows 7 user) after i run the root shell..it returned with a $ sign and thn i typed su..worked nice..but when i tried typing stop..it came up with an error.." permission denied"
and none of those quoted word and the CMD keep sayin same...
help me plz

Did you delete the guava.odex?
Didn't really read through all that mumbo jumbo but I read the OP and saw that that interferes with the odexing process.
Also just as am FYI haha this is the Droid X forum. You will probably have a better chance at deodexing your phone at another forum. i.e. droidforums.net or rootzwiki or xda-developers.com
